I do not believe him blindly. But yes, some questions need to be asked to ECI. 

What Rahul, as a politician, is implying that every duplicates, every house 0, everything is a conspiracy to decline him the PM post.
What usually happens is (my aunt is BLO; and a cousin is ASO in ECI)

1. ECI is under staffed. A lot of times people do not give correct information by themselves or sometimes mistakes happen. Then, ECI takes a lot of time to correct it.
2. There is no centralised/biometric system like AADHAR for voter list. One cannot know whether the same person is registered somewhere else. All things are done only and only by ECI officials manually or with old computer systems. So, no modern computerised automated mechanics. They do not give contracts to any private enterprise.

However, having 2 voter IDs does not mean that person voted 2 times. 

3. Not everyone has house. So, house 0 is put by officials. 
Sometimes, for marginalised community/people, the party officials work out the process to get them Voter ID. Hence, usually a local party leader gives them their address. This is done by all parties including Congress. Hence, some homes can show more than 20 members. But this should be investigated too for irregularities.

Like I said, I do not believe a mass level "vote chori" is happening. But in ECI like in any organisation, there are corrupt officials. A regional or local level irregularities must be happening, and it is happening since 1951. ECI should investigate it and make process more authentic.

I believe attaching voter ID with Aadhaar card can eliminate duplicate IDs. Then, in every booth there must be biometric verification too (like those in SSC/Railway exams). This alone will almost eliminate double voting etc.

Having an EPIC is not the same as being able to vote. The first polling officer verifies the identity before allowing individual to proceed to vote.

What would having this random photo accomplish? Whoever did this, would have to get a person that looks the same to booth to vote. Once voted the finger would be inked. How would the ink cleaned to vote multiple times?

In any system there is error is 1-2%.

No system is perfect 100%.

There are called alpha and beta errors.

Ie non acceptable things getting accepted and acceptable things getting rejected.

It is common knowledge in production, logistics, medicine, admistration etc.

There is no point debating on individual cases of errors. There will always be these errors.

What is important is what percentage of errors is there. Anything below 0.3% ie 3 sigma level accuracy is highly accurate and is more than enough. Even 2 sigma is acceptable ie 95% accuracy.

What is the goal of elections. To find whom people want to elect as thier representative in each district as well as in country. If majority is in favour of a party than it is enough to decide election even with 2sigma accuracy. There is no point finding out alpha beta errors.

Issue is that we could have really improved the data collection but since it is presented in such a political way, and Rahul Gandhi simply refuses to go to EC or SC, that the system will not be improved
